I was a little annoyed a few days ago when I noticed that the XMLSitemap module did not create pathauto paths but instead used the node/<number> format. A quick search around http://www.drupal.org/ revealed that many others had the same problem.
To fix the problem you can run some SQL as documented here. You also need to remove the site map at sites/default/files/xmlsitemap/sitemap.xml.gz
Once you have done all that you'll be sorted ... for awhile. It seems to need to be re run everytime a new taxonomy or alias has been set up ! To fix this somebody made a module for Drupal 5. Unfortunately it doesn't work in Drupal 6 but when I get the time I'll have a crack at porting it. It just does the same thing each time cron is run.
